A week or so ago I applied for a Iran visa through www.uppersia.com and all went well until I tried to make the required 30 Euro payment. All went well with my bank (NAB) but I got a call from them saying the Turkish clearing bank had blocked the transfer because it was to an Iranian national. So I guess I have two questions - firstly, has anyone encountered this problem and found a way around it?

For Iran visa you should fill in the visa form on Iran visa application, it takes about 3-7 working days to get your reference number and two working days to collect your visa at the embassy by direct referral or one working week by posting the docs to the embassy. You can pay the visa fee in cash in Iran. The visa fee can be paid when you are in Iran.
